Any drug that is ingested is subjected to what is known as "first pass metabolism". The human body has evolved a variety of natural defense mechanisms, and this is one of them. Anything that you swallow (including all drugs and medications) after being absorbed in to your bloodstream via your gut, travels via the hepatic portal system directly to your liver. It does not enter your systemic circulation (and therefore reach your brain in the case of methamphetamine) before first passing through your liver. Your liver houses many different enzymes and plays a huge role in the metabolism of many different drugs. Drugs which are said to a have a high first pass metabolism can be almost entirely broken down and rendered inactive by your liver before they've even reached their intended site of effect, which is why some drugs cannot be given orally.

There are several ways we can bypass this, such as intravenous, inhalation, transdermal (through the skin, such as nicotine patches), sublingual (under the tongue, such as some anti-sickness drugs), and rectal.

TL;DR: By taking it rectally, you get a larger dose delivered to your brain than you would by swallowing it.
