Transaction is been confirmed to be sitting on the address. But no seed, no private keys! The Address I sent to was Auto generated,

Regarding your concerns, usually wallets are HD wallets (unfortunately you didn't reply to my question, so we don't know which of the 40 wallets you are talking about).
HD wallets do generate a private- / public- keypair for each incoming transaction.
I later discovered it wasn't even part of the wallet and the private key to the wallet on which it was generated doesn't even work with the new address!
How did you discover that ? Chances are high you just misinterpret what you see.
Each address has its own private key. But all of them are derived from the seed used (backup ?).
