Can anyone elaborate on Service Layer, its options and etc?
This layer contains the core logic of the platform, which includes smart contracts and the indexing system for the file system, IPFS. This is more of a logical layer of the platform, and it will interact with the API layer in order to speak with the App layer.   
What will API Layer consist of?
This layer consists of the NodeJS + Express application, the backend of the system, which acts more like an API so that the front end apps (web apps, mobile apps, third party apps) can have access to the information from the WebAd platform. 
Why have developers decided to choose the MongoDB database to store all the data?
The MongoDB database offer features such as
Ad hoc queries
MongoDB supports field, range queries, regular expression searches. Queries can return specific fields of documents and also include user-defined JavaScript functions. Queries can also be configured to return a random sample of results of a given size.
Indexing
Fields in a MongoDB document can be indexed with primary and secondary indices.
