Basically, you will lose your deposit if the site's wallet does not have enough funds to pay your payout and your deposit will be deleted.
What I do usually is to invest 0.01 BTC for 48 hours, 30% daily and I will top up another 0.01BTC before my daily payout is going to be paid to me. As for the 0.003BTC, those will come from other player's deposit.

No. It just meant that at that point of time when my payout is going to be paid out, the wallet has already paid others, thus not enough to pay me back.
If we are using your logic, we will have 0.02 BTC in the timespan of 48 hours as I deposit daily at the same time. That 0.02 would have paid my 0.013 payout but it did not, as the 0.02 was paid for other deposits. And don't forget, there are other deposits and payouts from others as well.
