I'm mining too.. (standalone). But today I got the checkpoint warning again and I didn't close the client so this seems to be a bug.

0.011BTC/GH contract for 5 years !!!!!: >>Get it now! (weekly payouts)<< Got my 5th weekly payout

I can not see "Issues" in your github? How to report a bug?

Elacoin-ELC,Betacoin-BET,Neutroncoin-NTRN,Americancoin-AMC,Stronghands-SHND,Craftcoin-CRC,DOGE,BCH,BTC,...,Bitcoin,...(and a lot more)
Linux updated wallets (source code) for: ELC, BET, AMC, NKT, SLING, CRC,...
[if (blocknumber > 115000) maxblocksize=largerlimit]   [I don't think the threshold should ever be 0.  We should always allow at least some free transactions.]

If you still see the warning message, try to delete files of blocks and re-download them.

is it right?

Yes, v0.4.1-nvc-11-g5895d13-beta is the mark, but the 3 versions have differences. You must be in 0.4.1.3. Delete all files except wallet and config file and use -rescan flag and nodes secures: (delete peers.dat)

adddnode=50.137.233.14
addnode=92.240.244.44
addnode=98.18.252.73
addnode=123.203.165.101
