What's the problem, pywallet can't read the wallet or you don't understand what to do?
I can teamviewer in ~6h if you want, or you can send me your wallet(it's better not to send your wallet anywhere but if you're stuck...) or you can be helped by someone else

When I use pywallet to merge wallets, it takes around 2min for 200 addresses so that doesn't shock me
It's the key processing that takes some time

Anyway, the next release of pywallet (which should comply with your 5 needs, if not, tell me) is planned on this week-end and will have transactions management. That would not be tough to make what you ask possible
I don't know if other software already does it though

I fixed a bug that made the WUI only show uncompressed addresses of private keys. I don't use compressed keys so I didn't notice earlier.
I now suppose that pywallet is enough stable and removed the beta flag
You should upgrade because of the fixed bug and also because of the updater that will now work

I'll release the new big version this week-end I hope
Feel free to post suggestions for it or anything you have to say

Actually opinions are exactly what I want, the point is to make a software that people want to use
At the beginning only devs used it so I put many tools without any eye-candiness. And as I don't receive many feedback about the use/complexity I didn't change that.

So yeah, thank you for this feedback, I'll change things and surely put an expert mode also
You can also give me more explanations/suggestions if you want (maybe by PM to leave your thread about your question)

The main problem is that when a client reads a block/transaction and encounters that op code, it will have to check each previous script to find the one to use

Is your client directly connected to the sender?
That may explain why you see it whereas it doesn't broadcast.
If it definitely doesn't get included in a block you (and the sender) might want to delete the transaction from your wallet with pywallet
