To mine with another algo, you can change the last line of the .conf file to your desired algo. The following algos are supported:
sha256d scrypt skein groestl qubit
You can use any of the existing CPU/GPU/ASCI miners to mine you algo.
So which one is CPU and has standalone miner? Because I believe all those have GPU miner sha256d=asic scrypt=gpu skein=gpu groestl=gpu qubit=gpu But all can use CPU as well :-D

One of the algo needs to be ASIC resistant. If this coin becomes main stream enough one day. All of these would be ASIC minable.
This coin needs to think long term and be forked correctly.

How it works Each proof of work algorithm has its own independent difficulty. Any algorithm can find the next block. All the algorithms use the same difficulty adjustment method. On average, each algorithm has the same chance of finding the next block. Each algorithm aims for a block generation time of 2.5 minutes. Over the five algorithms, a block should be found on average every 30 seconds.

I find that at least three gpu algo is fun : you can finetune your mining : this is the coin which I enjoy the most mining. I am mining solo with two R9 290 : changing between groestl and qubit, while people were mostly on scrypt and later on skein.
I've set 2 identical rigs to different algos, and fter 24h run in a pool skein gives 5% more coins than groestl (of course at current diff). I am out of scrypt mining, but I guess scrypt gives less. Tried qubit, but still can't get rigs work reliably with it. And what would be really nice, is addition of keccak and quark algos. Miners will just go crazy, and it will become "the coin for miners" for sure
