Quite possible that it is not counting the genesis balances since they are in the genesis block. I will throw up a patch, please really if there are issue , bugs or problems make a report on github. the forum thread is  a haphazard way and will not enable me to actually fix all reported problems and track them.

Please use github to report any issue, frankly there is nothing i can do for you on a forum. Without a list of issues and at least the last lines of your debug.log it all just becomes a guessing game.
